This is correct. In this context, 'to add up' means to meet a required or expected total. If there is money missing, as in this case, then we say that 'the figures do not add up'. Note that 'to add up' can be used idiomatically in a context unrelated to mathematics to express that something doesn't make sense or is incoherent. For example: 'His story doesn't add up. I think he's lying'.
This is incorrect. To 'add together' means to do an addition sum such as '2 + 5 + 6'. These numbers can be 'added together' to give 13. This is not the same meaning as the expression 'my figures don't add up'.
